Lenovo 5000 G530 BIOS HW options messed up

I recently had to replace the motherboard on my Lenovo 5000 G530, type 4446. This is the non-HDMI platform. I updated the BIOS with the latest v1.10 (6GET19WW) from Lenovo's site, but now the system has lost some functions. The LCD brightness keys no longer work, the trackpad disable button has moved from the dedicated touch button to Fn-F8, and the system now thinks it has an HDMI port. It seems pretty clear some of the platform options got overwritten, but I can't figure out how to fix it. I've tried reflashing with PHLASH16, using the force and CMOS clear options.

How can I reset these options? If I were to desolder and flash manually, does anyone know where I would set these options in the flash image?

Did you reinstall the Lenovo system tools/utilities package?
