Hi,
BIOS shows Primary and Secondary channels enabled. but when i install two disks (one CF card and other IDE 44-pin disk) it only boots from CF card and do not detect IDE disk at all. BIOS details are as follows:

BIOS: Award Modular BIOS v4.51PG
ID: 01/17/2003-GXm-Cx5530-2A434LEIC-00
Processor: Geode CS5530A-UCE

Please let me know if you can share some information in this regard.

one more thing. where i can find BIOS file for Award Modular BIOS v4.51PG with ID 01/08/2004-GXm-Cx5530-2A434AKCC-00

On the disk not "detected" problem:
How are the CF card and disk connected? Using one cable?
What OS are you using?
What happens if you just connect the disk?

On the bios question:
Why do you want to use a bios not designed for this board that can make it break down?

Did you make sure to set the CF for "master" and the harddisk for "slave" operation? Since you are using only one cable that is the only way it is going to work.

This looks to be the CoolRoadRunner from Lippert:

Did you already contact them for support?

The second bios string you wrote down is for the Advantech PCM-5820 and should not be used on this Lippert board as it is different hardware-wise. It can be downloaded on their website:
