The old Quantum LB 10.0AT HDD died(FAT gone), could be virus. I tried to install a new 30Gb WD HDD and the BIOS did not read it properly and would not restore the Win98 OS. Can I flash the BIOS on a Compaq Presario 7360 if Win98 is not runnning? I downloaded the update and the vague instructions implied that it should be running.

In this situation you might need to install an IDE controller card.
The setup utility that is located on the first partition of the old drive is not really needed to run the system and install an OS.

What you need to do is visit the Compaq web site and download the Diagnostic rompaq.

Flash your BIOS at your own risk.
